- According to the 15th-century text Ekalinga Mahatmya, the temple was originally built in the 8th century by Bappa Rawal, the founder of the Mewar dynasty.
- The original structure and idol were destroyed during invasions by the Delhi Sultanate.
- In the 14th century, Rana Hamir Singh restored the temple and reinstalled a new idol.
- Rana Kumbha, in the 15th century, rebuilt the temple and also constructed a Vishnu temple nearby. His 1460 inscription calls him the "personal servant of Ekling."
- Ghiyath Shah of the Malwa Sultanate attacked and plundered the temple in the late 15th century.
- Rana Raimal (1473–1509), son of Kumbha, defeated and ransomed Ghiyath Shah, using the wealth to restore the temple and install the current deity.
- Initially associated with the Pashupata sect, the temple later came under Nath yogis before being entrusted to the Ramanandi sect in the 16th century.
